Immortal Technique didn't rap about raping his own mother. He rapped about Billy Jacobs raping his own mother, and that is a completely different type of song. It's a cautionary tale...the two can't really be compared at all.
Beyond that, the difference is fairly obvious. Eminem is and was on a major label, and Immortal Technique isn't and wasn't. Kid Rock was censored on his album too, DWAC. Those were different times, censoring rap music was more acceptable.
And Columbine? Really? The media was trying to blame artists like Eminem and Marilyn Manson for just about everything, including things like Columbine. Interscope didn't want more pressure than it already had over a couple lines that it was easier to just edit out.
And Eminem's status wasn't exactly assured BEFORE the release of the MMLP. Since they don't wait until an album is released to censor it (obviously), there's only so much an artist with one successful album can really do.
Of course it was the record label. Dr. Dre might have been a part of NWA, but they weren't on Interscope. Jimmy Iovine and Interscope brass were obviously uncomfortable with certain content, and that's why the records were censored. Not because Eminem looked back and said "Oh, I probably should cut that bit about Columbine out...I mean, I'll rail against the fact that I have to, bringing attention to the fact that I actually wanted to say it...and will be quoted as such...but...let's just censor it anyway.".
