I believe that Jay-Z comes up with new flows in almost every track and sometimes even verses, his Thank You verses are an example of what I'm talking about .. and how On To The Next (For example) has a different flow than D.O.A while on the same album, The Black Album was entirely different from American Gangster or The Blueprint II for example, and other shit. But yeah, people can disagree on that, it's not really that big of a difference. And maybe even like you said it's Jay's voice that made his flow sound so good.

I haven't really checked everything Jay did pre-Reasonable Doubt, I did check some Jaz-O features, other random features (I recall a feature with Big L called Graveyard) and some freestyles, some battles with LL Cool J, and some tracks like Reach The Top and I Can't Get With That which was pretty amazing for his first "official" track, didn't think Jay could go faster than he went on ***** What ***** Who even though I like NWNW better. It's funny that Jay-Z was original even with his first tracks instead of starting out like a kid who's influenced by other rappers with no real personality .. He was pretty good back in the day, but I'll be honest and say that I actually prefer WTT's Jay-Z more than pre-Reasonable Doubt's, I don't know, probably have something to do with versatility.
