Is he speaking to his biological father or God. I think it's God because in the beginning he says:
Lord, please forgive for what I do,
For I know not what I've done,

But in the chorus he says I never met you and we all know he never met his father.

So I'm confused

Well, the "father" in the figurative case would be a priest (or higher ranked) who is hearing Em's confession.
The "Lord" part makes sense because the priest acts as a liason between God.

The rest are his father.
